Login to the Server and open search bar – You can go directly to %systemroor%Winsxs folder and search for it (cleanmgr.exe) which would be better
These are two file which are responsible to run the Disk Cleanup Tool in Windows Server 2008 R2

In my case its Windows Server 2008 r2 64 Bit – so i picked the files are 64 bit versions – now you need to copy these files one by one and paste it in certain directory
Copy and paste cleanmgr.exe to %systemroot%System32
Copy and Paste cleanmgr.exe.mui file to %systemroot%System32en-US
After this you are all set and double click the cleanmgr.exe from %systemroot%System32location
